Stephen Chukwude opened scoring in the 21st minute, before NPFL all-time record goals scorer Mfon Udoh doubled their lead.
Chukwude made it 3-0 with a fierce effort from the edge of the area in the 38th minute.
Udoh grabbed his brace after the break, before Vital’O netted a consolation goal in the 76th minute.
Enyimba extended their advantage through Ugochukwu Leonard five minutes from time.
The second leg comes up in Bujumbura next weekend.
